蛋白-DNA互作三驾马车之染色质免疫沉淀ChIP技术

我们经过系统的学习和整理发现研究蛋白-DNA互作共有三种应用广泛的技术，我们姑且称之为蛋白-DNA互作三驾马车，它们分别是：ChIP、EMSA和双荧光素酶实验。今天我们先来了解下染色质免疫沉淀ChIP技术。

染色质免疫沉淀ChIP技术的原理

染色质免疫沉淀技术（Chromatin immunoprecipitation assay, ChIP）是将样品中同抗体靶蛋白相互作用的DNA随免疫复合物沉淀，是研究体内蛋白质与DNA相互作用的有力工具，利用该技术不仅可以检测体内反式因子与DNA的动态作用，还可以用来研究组蛋白的各种共价修饰以及转录因子与基因表达的关系。染色质免疫沉淀 (ChIP) 是一种用于表观遗传学研究的技术，可以快速反映蛋白质-DNA相互作用。想要获得理想的结果，选择适合的抗体固然很关键，ChIP 流程中所有步骤也很重要。该技术利用了多种分子生物学和蛋白质组学方法。

开始ChIP之前需要考虑的三件事

1. 查找适合的抗体
查找适合您的 ChIP 实验的抗体非常重要。没有抗体适合于所有应用，您需要确保自己的抗体适用于 ChIP，并且对于靶标具有特异性。需要考虑的方面如下：

1.1 抗体验证

如果抗体已经经过 ChIP 验证，您可以根据生产商的产品指南和任何已发表的参考资料来指导您的实验。但在某些情况下，您的靶标可能尚未经过 ChIP 实验验证。不过，如果抗体经过免疫沉淀 (IP) 验证，则极有可能适用于 ChIP。其他要求抗体识别天然状态抗原的方法也可以作为参考，例如免疫荧光 (IF)，免疫细胞化学 (ICC) 和免疫组织化学 (IHC)。

另外，在抗体尚未经过 ChIP 验证的情况下，ChIP-western 也可以作为很好的参考。ChIP-western 不仅可以确保抗体能够沉淀目标蛋白质，还可提供其特异性信息。虽然 ChIP-western 工作流程与包含 IP 步骤的 ChIP 相同，比较耗费人力，但 ChIP-westerns 可以与 ChIP 同时并行，从 IP 中腾出一小部分进行 ChIP-western，省下的其他部分可用于 ChIP。

在免疫沉淀出目标蛋白质后，不要洗脱 DNA，直接通过煮沸从磁珠上洗脱下蛋白质并进行免疫印迹。用针对相同靶标的不同抗体检测印迹以证明您选择的抗体能识别目标蛋白的表位并能免疫沉淀目标蛋白质。

此外，如果您可以使用封闭肽，在肽存在下 IP 无效或者观察到效率显著降低，则可以确认抗体的特异性。

1.2 抗体特异性

抗体的特异性是一个日益增长且被越来越多科研工作者关注和理解的问题，特别是在 ChIP-seq 中。Invitrogen等许多生物公司的抗体经过两步检测法：功能性应用验证和靶向特异性验证。功能性应用验证提供了抗体能否在 ChIP 中发挥作用的信息。靶向特异性验证确保抗体能识别目标靶蛋白。

这些检测可以通过以下几种方法实现，包括使用敲除和敲低细胞系，处理改变目标靶蛋白表达水平的细胞，目标靶蛋白相对表达（如果是差异表达），以及免疫沉淀 – 质谱法联用(IP-MS)。

2. 优化染色质剪切

剪切染色质使其变得可溶，并决定实验的分辨率。理想的片段大小为200至800bp。然而染色质剪切是难以控制的，而且片段大小取决于细胞密度、交联程度和细胞类型。因此，当务之急是保持实验操作之间的一致性，并且需要针对每种细胞类型优化剪切条件。

2.1 染色质酶促剪切

微球菌核酸酶 (MNase) 可以消化未结合蛋白质的DNA，通常用于核小体定位绘图。酶促染色质剪切不需要专门的设备，通常是可重复的（虽然需要根据细胞类型进行优化），并且手动操作时间最短。Mnase的一个主要缺点是它不是随机切割，并且对于消化DNA有序列偏好。此外，酶促剪切不适用于难裂解的细胞，因为酶不能有效地进入细胞。

2.2 染色质机械剪切

超声处理通常用于染色质剪切，因为它可以产生随机片段。由于超声处理使用能量来破坏染色质，因此它可以用于难裂解的细胞。同酶促剪切一样，机械剪切需要根据细胞类型优化，但与酶剪切不同的是，超声处理需要大量的手动操作时间。

3. 通过考虑这五个步骤获得理想 ChIP 结果

3.1 交联和裂解

第一步对时间要求严格并且需要优化。体内共价交联稳定蛋白质-DNA相互作用并于特定时间点进行分析。通常采用甲醛交联，加入甘氨酸以终止反应。交联剂渗透到完整细胞中并将蛋白质-DNA复合物锁定在一起从而进行分析。

交联剂在整个过程中保持复合物稳定，但其作用必须是可逆的才能用于ChIP。一些非常稳定的蛋白质-DNA相互作用则不需要交联。

接下来，使用裂解液透化细胞膜，释放细胞组分，然后蛋白质-DNA复合物变得可溶。去除细胞溶质蛋白以减少背景信号并增加灵敏度。

⚠注意：此时可以停止 ChIP 测定。经过交联，淬灭和洗涤细胞沉淀后，将裂解物于 -80℃ 储存。

5）不同类型的细胞有不同严格程度的裂解要求
6）如果在裂解中使用超声处理，应将染色质置于在冰上并将脉冲限制在 30 秒以内，以避免蛋白质因过热而变性

3.2 染色质片段化

细胞核材料片段化是获得良好的ChIP分辨率的关键因素，理想情况下的片段大小在 200到800 bp对之间。剪切是最难控制的步骤之一。通过超声处理和/或核酸酶酶促消化可以实现剪切，各有利弊。

超声处理需要大量的手动操作时间，但非常适合难以裂解的细胞；酶促消化不需要手动操作，适用于大量样品的处理，但其剪切位点不是随机的。两种方法都需要根据具体细胞系进行优化。

⚠注意：此时可以停止ChIP。经过剪切/消化染色质后，可以将样品于 -80°C 储存。避免反复冻融。

用于 DNA 消化的推荐产品：

微球菌核酸酶 (MNase)
超声仪

??一点小建议：

1）首次操作需根据样品细胞系优化片段化条件

3.3 免疫沉淀

使用抗体捕获蛋白质-DNA复合物中的目标蛋白质是实验成功的关键因素。抗体免疫沉淀并从细胞核组分中分离蛋白质，去除不相关的细胞物质。多克隆抗体具有识别多个表位的优点，但是其批次差异较大并且来源有限。重组单克隆抗体几乎消除了批次之间的差异并且来源广泛，但它们可以识别的蛋白质构象有限。

重组寡克隆抗体优于前两种产品，由于它们是重组单克隆抗体的集合，因此可以识别多个表位，批次间差异小并且可重复使用。

如果针对某些靶标没有可用的抗体，则可以使样品表达与亲和标签（HA、Myc、His 等）融合的蛋白质，然后使用针对亲和标签的抗体进行免疫沉淀。

使用抗体结合磁珠完成所得抗体-蛋白质-DNA复合物的纯化。经过孵育后，充分洗涤磁珠-抗体-蛋白质-DNA复合物，纯化并洗脱蛋白质-DNA复合物。

3.4 纯化DNA

现在含有目标蛋白质的染色质片段已分离，需要解交联并纯化DNA。解交联通常采用高热孵育和/或消化来完成。为了获得更纯的 DNA 样品，建议使用 RNase A 进行处理。从剩余的蛋白质中纯化DNA时，应使用苯酚:氯仿提取或离心柱进行DNA纯化。

⚠注意：此时可以停止ChIP。经过解交联和/或DNA纯化后，可以将样品于-20°C 储存。

用于DNA制备的推荐产品：

蛋白酶K溶液 (20 mg/mL)
RNAse A
苯酚:氯仿 + Tris 缓冲液
PCR 纯化试剂盒

??一点小建议：

1）如果您使用的体系所含 RNA 比 DNA 多（如酵母），则必须经过 RNA 酶处理
2）按照 DNA 制备所述处理从染色质片段化中收集的等分试样，通过琼脂糖凝胶电泳来确认所需的片段化大小

3.5 定量 DNA

在该步骤中，通过 qPCR 定量纯化的 DNA 产物，可以使用 NanoDrop 分光光度计、Qubit 荧光计或其他分光光度法实现。通过 qPCR，您可以确定目标蛋白是否存在于特定位点。SYBR green 荧光染料是使用最广泛的基于DNA 的 qPCR 化合物。

SYBR green 只有在与双链 DNA (dsDNA) 结合时才发出荧光，荧光强度与 dsDNA 量成正比。据此您可以定量DNA在某些目标区域的富集程度。该步骤需要优化引物组以获得准确的定量。

NanoDrop分光光度计提供了一种非常简单的DNA定量方法，并使用 230/260 nm 吸光度比率评估其他溶剂污染物。Qubit 荧光计可以准确定量低水平的纯化DNA，并可用于在qPCR之前对样品进行标准化或测序。

3）如果不知道目标蛋白结合的特定区域或其是否在任何地方结合，可以进行 ChIP-western

即使ChIP之后要做NGS，也应在测序之前执行 qPCR 以确认实验有效。
